If you were to consider instead staying in Wengen , Lauterbrunnen or Grindelwald , these would be much better bases for this region, which in my opinion is the most stunning region of Switzerland - the views from Wengen and Murren in particular are superb, whilst Grindelwald is best situated for accessing all the cable cars and trains etc.
However, if you want to see the Matterhorn then you have no choice but to stay in Zermatt. Both regions are good bases and family friendly, with plenty of shops, cable cars and mountain railways to whisk you up to the views, and easy hiking perhaps more varied hiking options in the Jungfrau region.
Perhaps if you look at some photos of both areas, you can see which appeals more. In your opinions I understand by car , it's about a 3 hour drive. Also, do any of you have experience actually driving in Switzerland? Driving in Switzerland is fine, but the train system is so good you don't need a car in Switzerland. In fact Zermatt is a car -free town and so you would need to park at the village further down the valley and complete the journey by train.
If you intend to stay in the Jungfrau region and have no choice but to arrive by car then you would be better staying in Lauterbrunnen or Grindelwald which are both lovely. I would say it's better to base yourself somewhere for three nights otherwise you lose a lot of your limited time in travelling rather than exploring your base s.
However, if you're desperate to see the Matterhorn and yes, it is good then staying one night is doable - but remember that if it's cloudy you won't see the Matterhorn anyway, so it might not be worth the risk of dividing up your stay.
